I know that traditionally a lot of players always bet Banker in Baccarat given that Banker is the most
common outcome, but winning bets are subject to a set rate commission by the casino.

My local casino has dispensed with this and now takes commission in a different way.

This new way is that if the Banker wins, and the bankers hand is a 6 score, the pay out is 50%,
as opposed to 1:1 minus the percentage commission on all banker wins as before.

Question: Given this change, is Banker still the most advantageous bet

Any help appreciated

The HE is slightly worse for both sides in this variant but Banker still comes out a little ahead of Player. Axel is right, don't play this variant, rather stick to the good old 5% commission variation.

...if the Banker wins...[with]..a 6 score, the pay out is 50%...

This is known in the UK as Punto 2000 ( http://www.ukcasinotablegames.info/punto2000.html ). It was popular for a while but in the casinos I go into have seen the standard game more often. I've also heard stories about variations elsewhere where they use 5 instead. Essentially avoid the game and play the standard version paying 19/20 for the Banker.

wait a minute. how due are the 6's? if they are due then don't play. if they came up recently, the added house edge won't affect you.

I think that would be hard to track in an 8 deck shoe. There are so many combinations where the hand can be a 6.
