Literally every multiline game with virtual reels that doesn't map all stops equally does this. This includes most IGT multiline stepper reel games.
I'll give an example for you. Triple Triple Diamond 3 line. This game has double width blanks and missing symbols on all three physical reels. NOrmalyl the blank below symbol A and the one above symbol b are the same. but this is not true for this particular 3 line game.
You indeed have to calculate the PAR separately for 1 credit, 2 credit, and 3 credit play, and you have to calculate 2 credit play by running each virtual reel spin, mapping them to the physical reels, and then evaluating the actual winnings on all paid lines. if you don't, the math is dangerously wrong. to make the jackpot just as likely on all lines, the blanks above and below the jackpot have to be weighted the same as the jackpot itself.
For an example of this gone wrong, grab Masque ITG Slots Diamond Galaxy, and play Triple Triple Diamond on it. You will note a suspicious number of line 3 jackpot wins. This is because the silly programmer consolidated some blanks on the virtual reels together, and squeezed the double width blanks to single on the physical reels. The single credit PAR is correct, but the three credit game becomes heavy player advantage.
