If I place bets, is there any mathematical reason to not have my bets ON for the come out?

Math? No.

Superstition? Absolutely. Since most people would be happy with a come out 7, they are sorta rooting for it. That's why they're off by default.

Craps convention is to have place bets and come odds off on the come out roll. Players get irked should bets lose on a come-out 7, losing in a fashion similar to a seven out when no point number is in effect.

If you want your place bets to work on the come-out, declare them on to the base dealer.

Yes, all bets (excepting Free Odds) in the game of Craps have a negative expectation, thus, you will lose less money in the long run by way of having your bets off whenever possible.

This is why, technically, if you're playing for time the best bet is $6 on 6 or 8 (assuming they pay 7/6) rather than $5 pass/come. The logic is that on the come out roll, which happens quite a bit, the house edge doesn't apply. Obviously if you're also hoping to make a killing then you're losing the opportunity to take odds, but in the long run taking odds doesn't affect your lose rate, just the variance of winning bigger or losing bigger than flat bets.
