How do different pay tables for the same game affect the chance of a certain hand appearing?
On the Wiz' VP return calculator if I change the payout for a certain hand, the probability of that hand appearing changes.
Is it because the optimal strategy for a certain pay table would change the opportunity for various hands?

You make different holding decisions based on the pay table.
The probability of that hand appearing does change because the smart and incredibly gifted Wizard has changed the strategy to get that hand to assume optimal play.
