This question of who guys liked best, Ginger or Mary Ann, is bugging me, although at the time for me too, it was Mary Ann.
I think guys were turned off from Ginger because the show would constantly insert a scene where she was trying to manipulate men while wearing a fancy evening gown. IIRC she wore that evening gown at all times. Most guys can't relate to an evening gown as making someone beautiful, at least out of the context of a formal evening. And of course how can a guy not resent the obvious manipulation sans any sign of natural feminine appeal. So I say we were not supposed to favor Ginger, the show was intentionally causing this prejudice.
So, I say it was pre-determined that we would favor Mary Ann.

As a youngun I got my first erection watching Ginger, but soon I converted to a Mary Ann guy.

I don't think it was intentional, I think it kind of happened. Similar to the Jennifer/Bailey think on "WKRP in Cincinnati" think a decade later. Additionally the Dian/Janice/Holly TPiR thing here.
That is, some guys just look for the traditional-hottie route and like Ginger. Ginger is clearly more glamorous than Mary Ann. So the basic guy says, "Give me Ginger." OTOH there are guys who like the understated woman. They look at Ginger and figure first chance she gets she will leave me for someone better looking and making more money. They look at Mary Ann and think, "Whoa. Ginger may be hot but she clearly spends so much time to look hot. But look at this Mary Ann! She looks great and she looks great with hadly even trying! Give me Mary Ann!"
I'll take Mary Ann. Mary Ann would never sleep around with her boss, even if he was J.R. Ewing.

It's a slow, cold Saturday morning in New England so I looked these gals up to see if they were still alive. Tina Louise (Ginger) is 79. Dawn Wells (Mary Ann) is 75. She's from Reno and was Miss Nevada in 1959.
What were their last names on the show? It's there if you look it up but give it some thought first. The Wizard must know and has probably used it in a trivia session.

I remember the comic creators saying that Archie marries Veronica and they made like 2-3 issues of it and they got so much hate mail that they ended up just making the whole thing a "What If?" and having a series where Archie marries Betty as well.

The contrast was done on purpose. The femme fatale versus
the tom-boy fresh faced neighbor girl. Men are supposed to
be seduced and turned on by the sexy glamorous movie star
type, but ultimately end up with the down to earth cute
one. Mary Ann was cute and real, Ginger types don't really
exist except in the movies. Of course we all wanted Mary Ann,
we were supposed to want her. That was the point. Ginger
was unattainable, Mary Ann was accessible.
The show was all about contrasts. The extremely rich people
and the average poor folks. A wise skipper and a bumbling
crew member. The super smart professor and everybody
else uneducated. All extremes, playing off of each other.
Obvious unsophisticated humor, anybody could understand
it. TV was full of it in the 60's. Rich people in the country,
Green Acres. Poor people in the city, Beverly Hillbillies. A
witch in suburbia, Bewitched. A redneck hotel, Petticoat
Junction. We loved all of it. Today humor is far more subtle,
none of those shows would make it now, we were a far
simpler society in 1965.

The irony is the actress who played Ginger had her career ruined by the show and was rumored to have once worked as an escort.
